I can actually feel the clunk through both pedal axles, it's like they're not wound all the way in (they are).Check your bottle cage nut-serts... Just got a warranty possibility from #1 sons bike, the lose nut-sert has cracked the hydroformed alu, been making a noise for a few months apparently.

Same here. I will go to stupid lengths to find noises. Underneath the saddle where the rails met the foam was the last one that had me going.

Checked your chain ring? A busted tooth can make that noise or clunk.

Hope not... It really does feel like it's coming from the pedal spindles rather (not at the same time) rather than being transferred from the rear of the bike.

If there's no obvious excess movement in the crank or pedals when you load them up and down with your hands, most likely elsewhere. Check all the basics like the rear skewer, the BB and the cassette retaining nut is still tight. Surely if you've cross threaded the pedals you'd feel the wonkiness on your feet when you pedalled the bike.
Of course it feels like it's coming through the pedals...they are connected to your feet! It is exactly where the feeling is transfering to your body from the bike.
No both sets of pedals were 100% put on the right sides!
